Custom software offers many benefits that pre-packaged software can't. By definition it is developed to your specifications. Perhaps you have a unique situation or requirement that demands a certain feature and custom software can address that demand. What's more, you pay for what you want, not what someone else thinks you need. Pre-packaged software generally must keep numerous users in mind, but custom software only has to consider your needs. Also an off-the-shelf packaged software can have other limitations, such as it is very unusual for them to integrate well together.
